Did you leave the original folders that Logic usually uses on the startup drive in place? I don't know for sure, but I'd expect the update and installation processes to use those if they're still there.

Also, I did have similar problems using one of the apps that creates symbolic links. The one I use installs as a service, not as an app. It uses right click on a file to go to "Services" in th contextual menu, and "create symbolic link" appears there.
