Logic Pro 9 copied midi notes shifting position

I am having trouble when I copy a region in the score. I have tried to command/option drag and copy under the menu and either method results in all the midi notes shifting down a few notes (not a full octave) from their original position. I've never had this problem and wonder if anyone has any ideas.
