Logic Pro 9 Midi regions will not follow new tempo map.

I have an orchestral composition mapped out with multiple midi tracks set to one tempo. Then I imported a previously recorded version of the composition. In order to align my midis I tempo mapped the imported track, which has about 35 small tempo changes.

I expected the midis I tracked to follow the new tempo map, however they did not. I already checked the "Protect Midi" under the beat mapping section in the global tracks, which hasn't done anything either.

Does anyone have any other suggestions to align my midis to the new tempo map?

Also, if I do get the midis to adjust to the tempo map, would it matter if some of the notes aren't aligned to the grid? Or, would Logic be smart enough to know how to quantize it spatially, instead of to the grid? Otherwise it'll ruin the midi performance since some of the samples I used have slow attack times and need to be adjusted milliseconds off the grid to be on beat.

No one ever gets any answers to these tough questions. I was dealing with this. The beat mapping is a terrible mess. I did the protect midi regions which seemed to work for a bit but what happens is after several beat maps it suddenly goes nuts. I wonder though, if when you selected protect midi, did you have all the regions selected. not sure this sets it globally or per region. I was doing this in a song all recorded in logic. No imports.
