I've noticed this odd behavior a few times now. I'll do something in Logic (today it was packing a take folder but it happens randomly doing other things) and all the outputs in my drummer multi-output instrument will re route themselves from the assigned track stack to the main outs. Today it happened in the Drummer instrument and another track stack I had made for something else, both at the same time. The take folder I packed was on another track unrelated to a track stack. One thing I do with track stacks is reassign their default bus assignments as I have things labeled already and like to use those buses. I don't think I had this issue until 10.0.4 though.
