Logic Pro Stutter at the beginning or imported music

Hello fellow Logic users! I am a new user who recently bought this software because several of my clients have me editing their podcasts. I have a new 21" iMac 2.7 GHz i5 with 16 GB RAM running OS X 10.9.2 using Logic Prox X 10.0.6.

My problem is when I import a piece of music to use for opening music or between sections of podcast it sometimes develops a "stutter" at the very beginning. The sound is not there when I listen to the music outside of logic, but once it is in you can even see it on the waveform. It almost sounds like it is clipping, but even worse.

Can anyone tell me what is going on, what I am doing wrong? I don't think I have any filters or special things running, and it is not doing this to the vocal audio, just some of the music. Thanks!
 
Need more info on your system.
Audio interface? Fusion Drive?

Does it play correctly from the project browser?

Not exactly sure what you mean by stutter.

Do you have your projects on an external drive?

My projects are not on an external drive, and I am running a late 2013 iMac i5 16GB RAM, latest edition of Logic Pro X. As for a stutter I mean there is a little break in the track when I import it into a project in Logic. When I look at the waveform, there are two attacks at the beginning that look odd.

Opens with a cymbal or gong, drops to silence, then full blast, looks like a bad file.
